Wow, that's quite the list. I'm a firm believer that the best sci-fi is founded on a compelling idea rather than massive spectacle, and all the titles below are examples of films driven by very compelling ideas:
-The Terminator and Terminator 2: Judgment Day
-RoboCop
-Star Trek: First Contact
-Blade Runner
-Minority Report
-E.T.
-X-Men and X2
-The Day the Earth Stood Still (1951)
-WALL-E
-Eternal Sunshine of the Spotless Mind (This one might be a stretch, but its premise is based on a clinic that can wipe your memory of entire relationships.)

Star Wars would be on this list, but I tend to think of it more as fantasy than science fiction.

It's brilliant - very moving, somewhat confusing, completely inventive.

Battlestar Galactica
The X-Files
Star Wars
The Matrix
The Fifth Element
Star Trek

Gundam Wing
The Terminator

Star Wars a New Hope will always be my favorite because I was lucky enough to see it when it first came out in 1977.
