Why would he be referring to James? Snape didn't kill James, Voldemort did.
It's quite obvious to me that he was referring to Dumbledore, not James.

Despite James being mentioned before Harry says this I'm pretty sure that he is referring to Dumbledore as Harry is laying disarmed, like Dumdledore was on the tower before Snape killed him.

Not only was Snape proficient in occulomency and legilimency, but as a spy, he was also proficient is distraction/deflection. Insulting mentions of Harry's father always made Harry angrier, so, since Snape did not want to admit to Harry that there may have been a reason why he had to kill DD, he tried to deflect this accusation by bringing up James. Harry, not wanting to be distracted from his rage at DD being killed, says 'Kill me like you killed him' referring back to DD, as if to say, don't change the subject!

The quote it's not like that. I don't really remmeber it (I finished rereading for the 471st time HBP 3 days ago) but it's not like Harry yelled "kill me like you killed him" right after Snape talked about James. So it's obvious Harry is referring to Dumbledore

I think it would most likely be Dumbledore.
But maybe, there might be a chance- remember when Petunia said "I heard that awful boy telling her..." when she was saying she knew about Dementors? Well we all assumed it was James-but no.
